The format of qualifying tournament is to be blamed for india's exit.
Till 2004, top 6 teams out of 12 qualifying countries will be qualifying for the olympics. This time there were 3 separate qualifying tournament 96 teams each), with only the winner in each tournament qualifying. So, i think its more to do with the format. If the same format was present earlier, india would have been out of olympics that time itself.

Typo in my earlier comment - This time there were 3 separate qualifying tournament (6 teams each)
