Million dollar question, as far as I am concerned and further confusion is created when you note that this is only 2-5% of Muslims who do this, they are organized beyond comprehension which leads me to believe they are supported by elements who may or may not be neccessarily within Pakistan's borders.

A Muslim should strive to stop the fight between two Muslim brothers. Quran. Imam Bukhari shud go to Pakistan and convince Al Qaeda not to kill brethren.

Are kaafirs innocents? Or are they only Zaalims waiting for Islamic sword? This question was answered by Osama, when he said that all US tax payers are zaalims. So, we can use this logic on all citizens of Islamic countries also.

This is wrong,nobody can remove even a dot or comma in Quran, not even the Prophet. Quran is the pure word of Allah.
